Columbia could have been set on in an underground cultist bunker, or a fictional city set on the ground and the plot would remain much the same. I guess what I'm trying to say is Rapture feels like a consequence of it's surroundings and inhabitants. I remember being distinctly pissed when Daisy/Finkerton segment of the story reached it's climax so soon. I was rather disappointed when the focus drifted away form the city, it's people and it's politics(which I had spent the past year getting excited and mystified about) to the tear plot line. And the incident that shifts the transition from the opening exploration to the combat segment is about the city's two most prominent cultural landmarks: racism and zealotry. During the ending why does the door into the lighthouse from the original BioShock lead into the land of infinite doors Because.
